The file stats.html is generated by a program called Analog and measures the entire site -- pages, graphics, CGIs, etc. A counter measures only the page that it is on.
The system logs are kept for 31 days, so stats.html will be based only on the last 31 days of activity. Your counter is a measurement of the total hits for that page from the time it was activated.
